We use GenScript proprietary software (OptimumAntigenTM Antigen Design Tool) to predict the potential antigenic regions of a protein sequence. The algorithm is Jameson and Wolf method. The calculation is based on a antigenic scale which makes use of physicochemical properties of amino acid residues and their frequencies of occurrences in experimentally known segmental epitopes. You may use DNAstar to check the design results.
